I think it depends on the puffer. I have a black saddled valentini toby and he is the most mild mannered fish in my tank. Even my clowns are more agressive then him. How large is your tank?
Also you said your sump has been off, did that cause a nitrate jump? I would check your water parameters. The salt seems to low. We keep ours at 1.025. It sounds like he is having trouble breathing. Did you have a good water flow without the sump running?

I would be considering a new fish in place of the Toby puffer. To keep nitrate low I do weekly 15 to 20% RODI water changes once a week and I always vacuum the bottom with each change. The big ball of cheato algae in my fuge does a great job keeping it low too.
