My reef tank crashed recently (due to a faulty filter turning off while I was on vacation) and I was looking to set it up for some puffers. It is a 65g long with ~3in live sand, 20lbs live rock, and some marineland canister rated for 100g (which I RMA'd for a new one). I am ditching my old florescent lights for a newer LED system too. I work at a pet store so I have the ability to get equipment and fish at cost so I'm not too worried about that.
What, if any, new equipment would I need, and what would be the best species of puffer for my size tank?

Ditch the canister--that's FW filtration. You'll need a protein skimmer, powerheads & live rock (1 1/2-2lbs per gal). Or you could use the canister & make it a FW tank.
What kind of puffer are you considering?

As far as the species of puffer, we have had several porcupine puffers in our store and I just adore them but they would probably outgrow my tank in a few years. If possible I would like to have a pair of whatever I put in there so that will obviously limit the size of each individual. Would something like a Canthigaster papua be good? They are gorgeous and I can snag them for $6.99 which is only icing on the cake.

You could go for a gsp, possibly 2 but it would be tight
It's amazing how easy maintenance is. If done regularly and thoroughly
