I am going to do that, but like I stated before I read that in an article on feeding young puffers. No worries though I am going to try that. After I "fast" him should I offer other foods?

I hate to be brutally honest. A 40g with that bio load is bad news. You will keep getting the same problem until the bigger tank is good to go, upping your w/c routine will help. I would recommend doubling w/c schedule to protect your little buddies
It's amazing how easy maintenance is. If done regularly and thoroughly

Yeah I know 40G is too small at the moment, but the puffer seems to be comfy in it for the time being. I am waiting on the people to call me to come pick up the 225gal tank since it needed resealed!

I would say 50% daily until you have the larger tank up and running
