How is it supposed to be completely covered with water, when the water level in the tank is as high as it goes?

It should hang down about 6" into the tank.

What are we supposed to do when we clean the tank? If it's supposed to be covered all the time with water, do we unplug it when I do a water change? I don't take the filter below the water line.

It doesn't, it hangs down 2" into the tank. The cup has nothing in it, is it supposed to?

It hangs 2 1/2 -3" down. There is a plastic lip on the Bak Pak filter that will not let it hang down.

The aquaclear hangs 6" down. But the new protein skimmer itself is 2 1/2-3" down. What is supposed to be in the cup? Do we unplug it every water change?..

I do unplug (actually plugged into a strip with all the other pumps & that is turned off) all pumps during water changes. I think it would be helpful to post a pic of what you're talking about.

There's no top on the skimmer, it's just left exposed to the air. Is that OK?
Is there supposed to be anything in the cup? It's empty.

I wouldn't use those blue noodles either, they just trap detritus.
