Changing substrate

So I started changing the substrate in my fahaka tank. Done it bit at a time but he now has a cloudy eye. I regularly (3x weekly vacuum the gravel but it kicked out muck , will upload photo tomorrow . So do I remove him/her whilst I finish the change my water tests are perfect as always lol. What has caused this. Cheers guys
