As RTR has said, the effects of ammonia on the gills can be persistent - if a high level of damage was done, the fish can't breath correctly, which can lead to a number of symptoms including those you report - symptoms that closely match anoxia. The healing process is not going to begin until ammonia zeros out. I have seen this type of progression before.
